Pokemon already has a story; it's about a kid who raises Pokemon to battle 8 Gym leaders and meets some challenges along the way. Focusing so much on some other unrelated story (BW2) just takes away from the experience and pulls the game in two directions. BW1 remedied this by having Plasma attack the Pokemon League, so at least your branching goals lined up by the end of the game.
tl;dr Extra storyline doesn't belong in muh pokemons and the true golden age will come when GF embraces player-oriented objectives rather then story-based ones.
