There's a few instances of which it happens.. FULL outclassing is difficult, because like you said, there are certain niches that exist.
A good example is how Vaporeon utterly outclasses Alomamola. Alomamola isn't bad on it's own, but Vaporeon can literally everything it does, but better with the small exception of being able to take physical hits a little bit worse.
However, that one small hiccup is way too outweighed by all the other perks Vaporeon offers as a pokemon.
More often, you'll see "general" outclassing. A good example is how Terrakion generally outclasses Heracross.
Heracross, by all means, has its perks. Great moxie-scarfer, can fuck up a Psychic's lunch break, isn't weak to Bullet Punch.. but generally Terrakion fits better into teams because it's more well-rounded, or compliments another pokemon better.
In the latter cases, small buffs and changes can iron those things out. In the case of Alomamola, you'd need a full on overhaul to differentiate it.
