What if they have branching evolutions, like some RPG class systems?
Grass fighter becomes Grass/Dark deathknight OR Grass/Steel paladin!
Fire mage becomes Fire/Psychic enchanter OR Fire/Fairy warlock!
Water thief becomes Water/Fighting monk OR Water/Poison ninja!

I agree it's unlikely but there is a possibility. I don't see why this would have been said if there wasn't something different about their evolution.

I think I'm actually going to give a spec of hope to this idea.

The rogue subclass normally covers allot.
Like not all mages wear hats and robes, nor all warriors are waking tanks.

Does Froakie have any stealth abilities? I haven't seen any, but then again I don't intend to use him so I haven't kept up on it. However, my gamble for him has always been to become a Corsair (French privateer). Becoming a ninja feels horribly generic to me (and we already have Ninjask) and not at all keeping with the French theme.

Warriors are usually Burst Damage and have Subs for higher burst or Dps

While Knights are mid damage and Tanks

The thing I like about Froakie's apparent ninja/thief motif is that it's not likely to get really bulky in its final form, which was something I was worried about.

Hopefully it'll have a high speed.

This. His naming scheme doesn't really suggest a "Ninja" but rather a ranking of military. I won't deny the ninja-like characteristics, but its naming confuses me.
