You'll have to periodically remove your Pokemon just to make them happy again, which will eat up lots of time if you're not stocked up on berries. It will reset any egg moves still being passed down that have been erased with level-up moves when it's the male, so that's going to be very frustrating too. You won't be able to just leave it in there until you get the egg you want, you'll have to keep track off what moves the male learns and when.
So you'll basically have to babysit your Pokemon while they're at daycare if you want to breed. Ironic. This is a step backward, Gamefreak.
