You don't necessarily have to catch the first Pokémon you meet in a route, however that's the only one you might catch in that route, if you don't you mind end up regretting it later.

That's up to you, some people catch only a single Pokémon per dungeon, others per floor (this one makes most sense in games where different floors have different mons, some exclusive to that area).
