Ninjas didn't wear all black, as I'm sure people know. It's what stagehands wore in theater, and having ninja characters also wear the outfit made them psychologically blend in with the theater background, allowing them to appear from the shadows among the stagehands in the play. Wearing all black is actually counterproductive in stealth operations because it makes a silhouette, making you more visible (a dark gray speckled pattern is far more adept at hiding you in the dark).
Ninjas would wear whatever disguises they'd need to get to their target, and out of disguise would look like the lower class Japanese they were.
Obviously, 'modern' ninjas wear scarves because it makes them look cool. Think of the classic 'ninja' run, with the arms trailing behind you. The scarf looks cooler in the wind while running, and makes them look 'faster'.
