There are many Pokemon described as being the spirit of someone who has passed on. What if in the Pokemon world, becoming a Ghost-type is their afterlife? Or maybe one of many paths to take in the afterlife?
Once you die, you have a guide. This guide analyzes you, and decides who would be fit for a Pokemon, and who would be best to move on. I imagine this process being similar to the intro to the Mystery Dungeon games, except you don't have to take a quiz or anything.
The guide chooses people who don't have heavy ties with Earth to be Ghost Pokemon - we don't want Ghost-types to go stalking their loved ones. Since Ghosts can have eggs, there's basically a waiting list, and every time an egg forms, the spirit of whoever is next is sent to occupy that egg and form the Pokemon. This is a good way to explain how Pokemon like Yamask can carry the mask of their past life even if they're newly hatched
BONUS THEORY: The place you're sent to after you die is the Distortion World. Giratina, who we know was created by Arceus, runs the whole operation of turning spirits into Ghost-types.
