They're wild in the Ranger regions, as well as Snap island and probably more.

There are probably various locations, including the main regions. There are most certainly locations in Kanto, Johto, etc. you don't get to visit during gameplay.

The grass Pokemon are prehistoric creatures that have been cloned like the fossils(there's an image explaining this out there, but I don't have it).

The water Pokemon are endangered species losing their territory to pollution, oil spills, and the like.

And the fire Pokemon likely come from an uninhabitable volcanic island that only they thrive in.

I think the professors give a starter pokemon to help introduce the species to your region as I think starters originated from some unknown region (or ranger parks). This explains why pokedex entries describe the starters behavior in the wild. This will also explain why you're able to breed them so fucking fast.
