I've never played a pokemon game past R/B/Y and I'd like to take a stab at one of the other gens. Which game would you recommend?

Please keep in mind I'll have to emulate the game

Fire Red and Leaf Green would be a good choice. The remakes do a good job at staying familiar to Generation 1 fans while introducing all the improved mechanics from Generations 2 and 3.
After that I'd go for Heart Gold/Soul Silver or Black and White 2. They're both excellent games and probably the best in the series.

FR or LG are a great first choice.
If you like it, play Emerald. For the DS titles, just play in the chronological order if you really feel like it. (Platinum, HG/SS, BW, BW2). They're all pretty ok.

I'd sugest HG/SS before Emerald but going back to a GBA game after a DS one would be weird since so many mechanics changed. You could skip Emerald if you absolutely want to but I'd suggest against it.
