Kyogre doesn't have a type advantage over Rayquaza. Rayquaza resists Water, and while Kyogre can learn Ice-type attacks, Groudon can learn Grass-type attacks and Rayquaza can learn Electric-type attacks.

As some directly above you pointed out, Groudon can learn grass type attacks and Rayquaza has access to Thunder.

Though that doesn't really mean anything since neither of the three get STAB on said attacks, so...

Just like the anon above you pointed out that Groudon can use some grass attacks while Rayquaza can use both Thunderbolt and Thunder along with the same grass attacks Groudon can.

Though since none of the three carry get STAB off of those attacks, well...
