Zygarde's design draws from a few things. It's body is serpentine (or flatworm-like, if you'd prefer) for one, and it's head resembles that of a snake's. It's eyes do indeed resemble those of a fly's... but that's just about where the similarities end. Those "caterpillar appendages" you're referring to really don't look any more specific than a set of tendrils or some jagged protrusions. To me, at least.
Furthermore, the serpentine concept is furthered by the mythological background you're so quick to backhand. In Norse mythology, there are three creatures: deer at the base of the great tree Yggdrasil, a bird at it's top and a serpent eating away at the tree's roots. The resemblance to the legendary trio here isn't hard to spot.
Am I saying you're wrong? Not really. Zygarde does have certain similarities to flies and, in some ways, caterpillars. However, it bares a closer markings to those of a snake, which is supported by the theme of it's fellow box legendaries. So unless you really want to claim that Zygarde is not at all a serpent and is in fact a flyapillar, you aren't wrong.
