The 'clothes' on Pokemon, unless specified otherwise, are more often than not, part of their body, not clothes.
Some items are part of the Pokemon as well. The best example would be Delibird's bag it carries. The games have repeatedly confirmed that the bag is actually it's tail.

Gardevoir being both genders is weird as it is, and even if you want to say Gardevoir isn't feminine, you still have Kirlia who clearly is.
Best I got is that GF just wanted to do something CRAZY and they figured gender evolutions would be the thing (evidenced by Combee and Burmy as well). Obviously they noticed that Gardevoir looked mostly feminine, so they designed a more male-looking evolution.
As for not retconning male Gardevoir? Because it would've either required them to magically become Gallade when transferred from 3rd gen or change gender. It also would've defeated the purpose of their fancy new stone.
But I mean, you also have to take into account that Pokemon from Gen 3 and Gen 4 can give birth to the exact same species OR a different species simply because they were holding incense. I'm still not sure how that works that getting the mood going creates a different creature.
Game Freak doesn't care. They do what they want.
