Personally I think Zygarde at the least is based off Vishnu the hindu deity of balance and order, since both its back decorations and side tentacles evoke the imagery associated with it (the primordial five-headed serpent on Vishnu's back and Vishnu's multiple arms, respectively). Since no equivalent imagery to Shiva and Brahma is apparent in Yveltal and Xerneas, however, it's most likely just coincidence.
