So basically, Team Flare is after a doomsday weapon that uses Monsters lifeforce as energy, and were planning to use Xerneas/Yveltal as a big battery to purge the ugliness (the chaos of Human Civilization) from the world. Though I believe that the device was destroyed once you foiled their plot so that no one would use such a selfish thing ever again.
