If you have ACNL digital, go ahead and try swapping SD cards with different save files, it will corrupt the one that doesn't match the initial game/console ID it paired up to a single save file when you first started the game. It links that 3DS system version of that game to a single save file and refuses to load/corrupts any save file that doesn't match the initial setup.
There is not a single doubt that Nintendo will use the same exact protection in Pokemon X and Y to prevent cloned Pokemon.
If this was one of the reasons to go digital, well, rethink your choice. That's all.
