The way I see it - and this is just headcanon - is that there are Spirits/Ghosts, and then there are Ghost-type pokemon. Ghosts, Spirits, Souls, etc. are the life force of once-living pokemon that are bound to earth for some reason (i.e. Cubone's mother Marowak out of wrath for Team Rocket). Ghost-type pokemon, on the other hand, are just ordinary living pokemon that happen to have certain characteristics like a gaseous, ethereal form, the ability to manipulate shadows and disappear at will, etc.
So basically, souls are just what they sound like, whereas Ghost-type pokemon are just regular pokemon that have certain characteristics associated with Ghosts.
