Im sure you could have more than one mon hold a stone but you just wont be able to evolve it if you did it for another one already. This is how i've read it.

You could choose which one to megaevolve as a reaction to whatever the opponent might do. It's strategy with a risk as the mega you don't use won't have an item for that match.
