From what I've heard, in X they try to destroy civilization, and in Y they try to destroy just pokemon. With so many teams who have tried to destroy civilization before hand, I can see just Pokemon seeming different enough to be "dark".

X is the superior chromosome, but when it comes to axes Y > Z > X.
