If I download both X and Y onto my 3DS, would I be able to do trades between the two?
Would I be able to trade from a physical copy to an electronic copy only using one 3DS?

Probably neither, since you've always needed two active systems to make the trades work and there've been no 3DS titles yet that have had passive interaction like what you're asking.

I thought Bank only stored pokemon for the one specific game? It'd be call to have an account system thing where I can store for multiple games but knowing GF they wont do something like that.

Bank can be used my multiple games. You could move over all your Pokemon to Bank, start a new game, and withdraw all the Pokemon if you wanted.

This is correct. You can't evolve mons that are suppose to evolve through trading with it though or transfer mons with items.

Can't you just put up a shit mon like weedle on one game in the gts asking for your valued mon (Haunter) and then do the same from your original game putting up another shit mon asking for a valued one (Gengar)?

Then just use bank to transfer once they evolved.
