Same as double battles the bottom screen will display a diagram of all 5 opposing pokemon, it's pretty easy to tell which is which.

I was searching for a Honedge with a good nature and got a shiny Honedge.
Later I was searching for a Chinchou with a good nature, instead I got a shiny Remoraid.

To be fair, the rate was a lot less than 1 in 150 in previous generations.
