That's not even half the battle OP. Even if you get the nature you want, it'll probably have shit IVs.

Do you have to catch it then and there? Or can it be fought again like with Zekrom/Reshiram at Dragonspiral Tower?

It took me for fucking ever to catch a honedge with a good nature.

I counted, I got 9 calm ones, interspersed with random other natures that all increased my special stat at the expense of something else.

Go get a Pokemon with Synchronize and whatever nature you want Xerneas to be. Then have it at the front of your party when the Xerneas battle starts.

Checking a pokemon stats mid battle only gives you the number, not their nature. For all you know you could have gotten 1 IV in attack and a +attack nature and it would seem neutral.
