Perhaps it is simply a teleporter. The Pokemon is teleported to PokeBall headquarters where they have nice rooms for the Pokemon.

Another explanation could be that space is heavily distorted (via wormholes or some shit) and the Pokemon then can fit inside.

Or y'know, magic.

The Pokemon is turned into pure energy which has molecules that are somehow smaller than they are when it is not inside the Pokeball. Then the technology inside the ball can determine what pokemon it is and recreate when it is sent out.

If you squint hard enough, you could rationalize E=mc^2 and say that a pokeball is just capable of storing a pokemon's mass as energy.

Nevermind how incredibly dangerous and open to abuse that would be, but that might also explain why they look like a laser beam or light as they're sucked into/spit out of pokeballs, and why they're not very heavy. They're stored as light energy instead of mass.

When the trainer wants to release the Pokemon it converts the energy back into matter and puts it back together using the information it gathered when it was caught/the last time it was returned.

I suppose they wouldn't exist as we interpret them.
It just occurred to me, if nuclear fusion would really be involved in the mechanics of the pokeball, the device itself would have to be made of incredibly insulating materials. The metallic appearance could be just for show.

I tend to think of it like the transporter technology from Star Trek and the energy dematerialisation of a Pokemon is then converted into data which can be stored. The amount of space needed for backing up a Pokemon must be fucking huge though.

I don't think I've ever read a Pokemon fanfic detailing more about Pokeball technology, but it could potentially be quite interesting. Star Trek has transporter accidents from things being materialised wrong. There's also a philosophical view that every time you use a transporter you actually die, with the "you" that comes out the other end being an exact clone.
