Super Training basically gives you "influence" in a given stat. If you max out a stat, your pokemon will be more inclined to put points in those stats when you level up. At level 1, you'll see zero change. At level 100, it makes a big fucking deal.
The general rule of thumb is to max the TWO stats your pokemon is naturally best in. This is indicated by the inner green shape before you start EV training.
To start from scratch and get the best EV training, hit the empty bag until you get a reset bag. Hit the reset bag until your pokemon's stats are reset. Then, choose your first training regemen and do the max-level (3) training. You'll get better with it the more you do it. When you get Large bags, exit and punch any of the bags you have gathered by doing the minigame.
Repeat ad. infinium until you've maxed your first stat. Then max your second stat in the same way. I maxed my Vivillon (and this was easily the hardest minigame) in only a few hours.
It will mess up your EVs if you fight with that pokemon in between the training, and that does suck, but if you're just kinda casual about it, it shouldn't mess it up too badly.
