What are the disadvantages to leaving a pokemon in the day care and biking up and down rather than training them yourself?

It doesn't. It gives no EVs at all.

It is, however, far slower than just training them normally.

What about super training? Does that change EVs?

All Super Training does is give your Pokemon EVs.

Level 1 regimen: 4 EVs
Level 2 regimen: 8 EVs
Level 3 Regimen: 12 EVs

Small punching bag: 1 EV
Medium punching bag: 4 EVs
Large punching bag: 12 EVs

Reset bags erase all of a Pokemon's EVs.

Day-Care training becomes incredibly inefficient at higher levels. You're better off Super Training them immediately and letting the EXP Share work its magic.

Well, it's incredibly fucking boring and repetitious to just bike back and forth like that. I think I'll stick with actually battling my pokémon.
