Quick, which do I buy?
I want to use these on my first playthrough and I'd like to have a full party by the 6th gym: Greninja, Heliolisk, Aegislash, Espeon, Hawlucha and Aggronite. I don't really care about the rest.

Aggron is version exclusive to X. His mega stone is only available in post-game Y.

Get Y, because Aggron is exclusive to X, Aggronite to Y and it's easier to get someone to trade a Pokemon rather than a mega stone

It may be easier to get someone to trade a breed-able mon instead of a one-of-a-kind Mega Stone.

Is there a reverse situation for some other Pokemon then?
Also, what do I do if I'm lacking legendaries in my 'dex but don't have any actual friend to cross-register with, am I fucked?

Because Aggron is available really late in the game too. Just buy Y and have someone send you a level 1 Aron they breeded, so it will basically be like your starter.

Alright, so I get someone to trade me and Aron. That'll be easy. But the problem is I want to use Aggronite though out my play through.
What do I do about that? Should I breed a shiny and ask people to trade? This sucks!

Get X because about 90% of people seem to have Y. Why? Because edgy Dark KillerDestructionFuckDeathOblivionMurder bird sells much better than a sophisticated Fairy type.

You want to use Aggronite throughout your playthrough? It's available post-game for a reason. That's like saying "Someone send me a Mewtwo because I want to use on throughout my playthrough"
