It's a different Mewtwo. M01 and M03 are still canon, but this one was made by different people. Watch the prologue to awakening for more details.

Why the fuck doesn't Ash question Mewtwo? He's seen a mewtwo three times now, counting the mirage special.

I know Ash doesn't exactly have the best memory, but ever since the Returns special he's recognised Mewtwo whenever he's seen it.

Well, you're counting the Mewtwo special as well. Unfortunately, unless anything has changed, the specials are never referred to again even by the movies.

As I recall, Ash recognised Mewtwo in the Mirage special. The Mirage Master then went on to say something along the lines of "This is not the mewtwo you know," or something.

Also, the mewtwo in Mirage special was taken from pikachu's memories.

I remember watching that the day it aired on Kid's WB. The voice acting is just as bad as I remember it, but the mirage designs are worse than I remember.
