The fact that they condoned Team Plasma is what brought so many members flocking to join. On top of that, he discovered a boy with the ability to talk to Pokemon. How best to take advantage of this? Brainwash him through years of manipulation and emotional abuse, while trying to appear benevolent. Then he goes on a public campaign, guilting people into releasing their pokemon, while secretly overworking pokemon to death to build a fortress on the government's back door. The culmination of this would have been the hacking of the PC storage where all pokemon would be forcibly released.
So either by N's social standing as a legendary hero recognised by a mythical dragon, an activist AND champion, or by force, everyone except Team Plasma would be deprived of any pokemon they weren't carrying on their person. Which means the general population would have to somehow catch pokemon without actually having pokemon of their own, or trainers would have to meet in secret to actually raise their pokemon to a level high enough to take on a legendary dragon, and hope that Ghetsis doesn't find out about their underground fight club and send his Hydreigon around to deliver a cease & desist murder.
While he's apparently saved the lives of a few people such as Anthea and Concordia, the Shadow Triad and N, you can bet he only did it to guarantee loyalty.
