I've come to accept that they've retconned the whole one-of-a-kind status of legendary pokemon after 1st gen... if there ever was one, barring Mewtwo. And even that is being contested nowadays in the anime canon.

They're just really fucking rare, and cannot breed purely for gameplay reasons.

Considering that the story about Ecruteak City could be basically employed everywhere else due to the confirmation of the existence of multiple Ho-oh, it's not hard to imagine that he saved more Pokemon from disaster by recreating them into something else.

The fact that there are multiple Raikou's, Entei's, and Suicune's only means that
Ho-oh was one unimaginative bitch.

I'm fairly certain that legendary pokemon are supposed to be the pokemon-world's version of our yetis and loch ness monsters. Animals that are so rare they're mythical, if they even exist at all. The exception would of course be pokemon that are explicitly stated to be one-of-a-kind like Arceus
