Can anyone tell me how IV breeding works, I've read two guides posted on here about it, but I still don't quite understand.

Say I want a good Noibat. I just keep breeding Noibats until I get the nature I want, then I give that Noibat an everstone so it passes down, right?

So I got my nature settled, how do I go about the IVs? I've read that I need 2 or 3 dittos, why do I need that many, why is one not enough? How do I go from here? Should I focus on 2 stats or more than 2?

You need a bunch of Dittos that have different 31 IVs so you can breed them with your Noibat to pass them down.

Once you have a couple of Noibats with 2-3 31 IVs in different stats you have one hold a Destiny Knot and the other hold the Everstone.
Keep breeding until you get Noibats with more perfect IVs and breed with them instead, and repeat until you get a Noibat with 5-6 31 IVs.

If I breed a good IV Ditto with my Noibat, and then I get a good Ditto with good IVs, and I want get better IVs in a different stat, does it keep the previous one?

Also, do I look for a ditto as long as it has 31 IVs, or should I look for dittos that have perfect IVs in multipel stats, or does this take really long

I'll break it down into steps for you. It takes a while, but at least it's way easier this gen.

1. Catch a bunch of Ditto in the Friend Safari. (All pokemon in the FS have at least 2 perfect IVs)

2. Take these Ditto to the pokemon center of the same town and talk to the man in the left corner.

3. This man will look at your Ditto's IVs and tell you their best ones, afterwards he should say they can't get much better (this means they are perfect).

4. Use the PC's marking system to mark which stat the Dittos have a 31 in.

5. Breed your desired pokemon with one of the Dittos that have a perfect stat you want (have it hold the Power item of the stat you want to guarantee it passes down).

6. Once one of the pokemon hatches with your desired natures have them hold an Everstone (this guarantees the nature passes down) and breed with the Ditto.

7. Take your hatched pokemon to the IV checker and mark their perfect IVs if both the perfect ones pass down.

8. Breed the new pokemon with a different Ditto with 2 perfect IVs in other stats. Have the pokemon hold the Everstone, and Ditto hold a Destiny Knot. (This chooses 5 IVs between both parents to pass down)

9. Continue checking and marking your hatched pokemon's IVs and replacing the parents if they have more perfect IVs.

10. Eventually you should hatch one with 5 31 IVs, if you really want 6 you can keep trying but 5 is good enough usually.
