The most important thing is to go to a Friend Safari that has Dittos and catch a whole lot of them. It's generally good to have a Pokemon with Synchronize so you can get natures that you want (mostly Modest, Adamant, Jolly and Timid - those are the four main ones).
When you have caught a lot of Dittos, you want to run them by the IV checker. You want Dittos that have 3 perfect IVs in different stats - for example, 1 that has HP, ATK, DEF, one that has DEF, SPA, SPD, and one that has SPA, SPD, SPE.
Now, you want to catch the Pokemon that you want to IV breed - for example a Gible. So you go to a Friend Safari that has Gibles in it, and you catch a few - you generally want to do this with a Synchronizer for the correct natures.
Now, you check Gible's IVs. Say, for example, that he has perfect IVs in SPD and SPE. You give him an Everstone (that means that all the babies will also have the same nature as him) and then you give the Ditto that had HP, ATK and DEF IVs a Destiny Knot, and put them into the daycare.
You let them breed for a while and run the eggs by the IV checker until you have a Gible that has more than the 2 IVs you started with - for example, HP, ATK, SPD, SPE. Now, you put this new, better Gible in the daycare with the Everstone and the Ditto already in there, and hatch a whole lot of eggs until you have a Gible that has perfect stats in HP, ATK, DEF, SPD and SPE (You don't care about Special Attack since Gible doesn't use a lot of Special attacks anyway.)

You can mark them in your boxes in your computer, and there's 6 marks total. So you number them 1-6 (1. HP, 2. Attack and so on) and it makes it a lot easier to remember which Pokemon has which stat.
