It's not just Garchomp.

and too be fair, some of the mega evos are actually worse.

Some lose good abilities, some lose their held item, and some (mainly Garchomp) lose critical stats.

Also, with regards to Lysandre, I don't think so. I don't see how his motives really show a counterpoint to Team Flare's stupidity. To me, it just feels like they couldn't pick between having funky 70s serial villains, and having serious villains that you can't help but somewhat sympathize with, so they decided to put both in a blender and hope for the best.
