I haven't seen many mega-Blazikens. Presumably because everybody and their mother (myself included) packs an Azumarill. And while Protean Greninja is good, it's too frail to be a consistent threat. Whenever it stops u-turning away from everything and actually sits down to fight for one turn, it's at a huge risk. And mega-Gengar will definitely be banned once the metagame settles down a bit. That speed, special attack, typing, movepool, and SHADOW TAG is outright retarded. Whoever thought that up needs to be fired. Same for whoever thought up the design, for that matter. I've only been able to deal with it by priority killing it late in the game once it killed at least one of my team. That, or the hazards contribute majorly to the outcome of a match (the launcher on Pirate Ship can kill at 0%, the cannonballs at a similar percent, etc.)
It's not because they're not fun to play on- a lot are. It's because they give a huge advantage to certain characters or remove the skill element of the game in some way.
It's very similar with items, too.

There is just no variety, and gamefreak doesn't even try to balance anything. How is making a pokemon with 600 BST and one with 400 BST even balanced? Obviously the 600 is going to be used way more. They need to up the base stats of some crappier pokemon and nerf the base stats of others. Also why is pokemon so fucking focused on one shotting one another? It's fucking lame to fully train a pokemon for it be one shotted, low level battles are much more fun because there aren't all these moves that instantly one shot.
