Sonic 2006's story was outright cringe-inducing with the constant interspecies romance, constant plot holes, motive-less villains, and time travel bullshit. X/Y's story at its worse was just "whatever". The game suffered from constant lag and was almost unplayable. X/Y just gets some framerate drops in 3D and a crash in a small part of a city which has now been patched. This shouldn't have been in the game to begin with, I agree, but that's miles better than 2006.
The other features of X/Y aren't really bad. Amie didn't seem rushed and it has its uses. Super Training was a letdown, I agree. Fairies were actually properly balanced. The typing is powerful but it's mostly on weak Pokemon.
Honestly, XY's flaws really just seem to be Gamefreak's standard practice of holding back on the first versions to make the third version that much better.

N was sheltered as fuck and loved his father, you can't exactly expect him to really catch on to being manipulated. He was a rival in a different sense of the term; while Gary was your rival merely in competition, N was your rival in ideology. Plus I thought the fact that he changed his team every time kept him fresh, compared to every other rival who don't really change their team besides adding more Pokemon.
