You can take out Heatran, Manaphy/Phione, Darkrai, Cresselia, and Regigigas and still have a nice amount of legendaries that also play into the game's plot.
I personally really like the sinnoh dragons, Arceus, and Darkrai.
Cresselia and Darkrai are a nice pair, since we don't get much legendary duos anymore. However Darkrai being event only messes that up some.
The lake trio are boring but they can fit into the game's plot and mythos as I said earlier.
Manaphy, Phione, and Heatran fall into the "why are these legendaries" camp.
Regigigas is an addition to the best legendary trio so I can't really hate on him.
Unova had a bunch of nonsensical legendaries though. Especially the genies, why weren't they therian forme from the start at least
