It was called 'National' Pokedex because it was introduced in Gold/Silver, and more than any other game were the two regions, Kanto and Johto, connected together as part of a single nation.
That nation, of course, is Japan. Kanto through Sinnoh are part of it, with Unova and Kalos being separate. They get national pokedexes because they're still part of greater nations (the rest of the United States, and either part of greater France - Kalos is northern France - or part of the European Union).
It's called 'national' mode, but that doesn't mean its all the same nation.
