It's only a personal anecdote, but I tested with Yveltal.

My 129 speed Malamar was out sped by a 31 Timid Yveltal only, did a few fights where I would KO an imperfect Yvetal to try and reroll his IVs and he would still be imperfect afterwards.

Also tested by KOing one with 31 speed and he still out sped after the first fight.

I just ran away from Xerneas and saved. I caught him and checked his stats in the following battle. I did that several more times, and his stats were always different.

So no, you're free to kill or run away from Xerneas. His nature and IVs will not be set, so you're skipping that entire first cutscene.

If you run away from Xerneas or faint it, he'll have an overworld model that will stand there waiting for you to re-battle him.

You have to catch Xerneas to progress in the game.
