Maybe the stones could react with more than juts one Pokemon but they discovered it for Mewtwo and named it that in the present.

It isn't ever though. It's always presented as headcanon/theory. I've yet to see a single presentation of it being pure fact since it's yet to be confirmed by anyone. Same with Kangaskhan/Cubone. Keep in mind that GF does keep a lot of other cool subtle shit as canon. Absol's Pokedex entries state that it always appears before a disaster, so the disasters get blamed on Absol. Then compare the places Absol can be found in the games with what happens in those locations story-wise.

Now look at all the fucking places Ditto can be found that have absolutely nothing to do with Mew or Mewtwo.

and people aren't "clinging" to anything, nobody claims it's anything but a theory with some supporting evidence but not a shred of confirmation from any valid source, it's just that there are morons out there that think that is the same thing as believing it's 100% fact.

I like the theory, I think it has enough supporting evidence to easily be plausible, I do not however assume that it's true or factual in any official capacity, but there is nothing to suggest it isn't or can't be true in any capacity.

he did not he said that he had not heard the rumor, as has been stated numerous times. he is also pretty clueless to many things that happen in the games and the universe including that there are wars in the past, that people eat some pokemon, or that people live in areas with high level pokemon. he did not even program any of it.

But my main point is that, despite the status of the rumor now, Game Freak may very well RETROACTIVELY confirm it. After all, who doesn't want some more plot in their Pokemon? Junichi Masuda, being the now-director, may very well say, "hey, guys, there's this really cool idea the fans gave me, maybe we should put it in the game the next time we're rehashing Kanto."

If so, the fact that some of them only effect pokemon that postdate the weapon itself makes sense. The stones were not made to mega-evolve a certain pokemon - rather, they emit radiation, which just happens to megaevolve certain pokemon. They're essentially superpowered, but narrowly-focused elemental stones.

I'd actually bet that the majority of megastones are actually outright useless - they'd only work on a non-existent pokemon, or a pokemon who can't show up at all in the Kalos region.
