Facts:
This has been a thing since the game released. There have been many accounts of it happening over the weeks, and it's currently unknown how or why. My two cents suggests people were dicking around with the GTS, trying to duplicate pokemon, and this is what popped out.
If you have a bad egg in your party, you cannot connect online. This means there is NO WAY for you to get a bad egg through wonder trade, even if someone found a way to put it on there.
This also means that pokemon the game deems to warrant a bad egg will also not be on wonder trade.
Wonder trade SHOULD be perfectly fine, as long as you don't do stupid shit.

It's not hackers, idiots, it's the game being fucked up/with through dupe attempts causing a pokemon to exist and not exist, thus making something that doesn't exist appear, and then appear, and appear as the game tries to make it real but doesn't have the info it needs and when the bad egg comes it sees it as something else and tries to make the original thing again, thus making more eggs.

You'd need to hack the server, or fool the server into thinking you have a legit pokemon in the place of any bad eggs you have. If you trick the server into thinking it's a legit mon, you pretty much made it a legit mon. If you hacked the server, Nintendo would shut it down.

The games are full of bugs as it is (Lumiose save bug, monochrome Pokemon), isn't it more likely this is one of them?

Bad eggs may be a poor coding issue as it was in gen 3, but bad servers are not entirely their fault. You can't really test that. Shame on them if their using the old GTS servers and expecting them to hold though.
