Mewtwo has created by taking a Mew fetus, and altering it's genetic construct with humans and Pokemon DNA, in order to make a stronger version of the original Mew. The result of this genetic altering was the Mewtwo we know.
In order to create a second Mewtwo you would need not only a Mew fetus, but THE EXACT SAME DNA sample that was used to create the first; and that includes the human DNA,which was Dr. Fuji's. If you used any other DNA, the result it would result in a different creature altogether.
Knowing that several issues arise concerning how the 'second' Mewtwo was created. When the first Mewtwo broke free he destroyed the labs, killed everyone there including Dr. Fuji and certainly destroyed any remaining genetic evidence.
It is physically impossible for the second Mewtwo exist and it only goes to show how lazy the Pokemon movies have become. They don't even care about wreaking canon or not making sense so long as people will buy their shitty movie.
And that's exactly what it was, a shit movie.
