The difference is that you can get several Pokemon of the same species with no problem.

You only get one mega stone of each per game.

You can at least find multiple of most, if not all, version exclusive pokes in every gen. Mega stones are one per game.

You can also only ever use one mega evolution per battle. Just pick the version with the mega you want to use, and for all anyone cares you can Wondertrade every other stone without consequence.

I actually don't mind version exclusive pokemon because then you can catch as many as you want on your game and stick them on Wondertrade to help people who can't get them. Version exclusive megastones that are obtainable only once per save? Not a chance. I doubt anyone's going to want to part with theirs. Hell, even I wouldn't!
