Being the best suited shouldn't necessarely mean something close to their powers/appearance, but rather something that would complement them. For example, a character based around fire shouldn't get a fire Pokémon, he should get something like a Weezing, while someone such as Ganandorf shouldn't get a slowass pokémon such as Emboar but something able to restrain his opponents instead.

It just seems like sometimes some characters actually do like to fit a certain theme.

Jojo's more ambitious scale because of its Part structure and has a better, though still very fabulous, design style, but again...not great nor any better in other areas. It's actually pretty comparable to Code Geass in the sense that you shouldn't think too much about nitpicking Jojo or else you'll start disliking it.
