I always used it this way:
Circle for main story mode team
Triangle for HM slaves
Square for other useful pokes like flame bodies, abilities that help catching Pokémon or finding items, etc
Heart for pokemon given by NPC
Star for shiny. Later it got it's own red star
Rhombus for EV trained Pokémon
This gen I started caring about IVs so now I use them as everyone else
