Yellow was Game Freak's cash-in on the anime's success, that's why it's not canon; it is based on the anime. It also isn't the solitary version of Red/Green as that was Blue. They also released it to buy time to finish Gold/Silver.
Other things in Gold/Silver/Crystal prove that Yellow isn't canon, such as the lack of Summer Beach House on Kanto Route 19 and the NPCs related to the Poliwhirl-for-Jynx in-game trade from Red/Green/Blue still living in the same house in Cerulean City.
