The white spots are based on parotoid glands, which secrete an alkaline substance to deter predators. The bubbles frogs make are mostly mucus, too, hence the bubbles on Froakie's nose.

So you're probably mostly right.

He used his bubbles as shuriken/shield, he now uses his tongue for defense and shurikens made out of fucking water to attack. The frubbles can be seen as cutesy stuff, a 3rd evo keeping those would feel weird.
