Shiny Pokemon should emphasize bright colors that contrast with the normal shading of both their normal colors and Pokemon style in general. Lots of lime green, pink, yellow, etc.

Latios and Latias are a perfect example.

I think nowadays they are mostly proceedurally generated, but when they were introduced, there might have been some sort of generator that switched colors for other colors. Maybe not in the game itself, but inhouse they used it and then put the generated sprites in the game.
