If I level up my Klefki to 100, can I still EV train it with Super Trainer, or should I keep it at Level 99?

I'm pretty sure you'd still be able to train it with that. If they kept the mechanics the same as Gen. 5 then you'd even be able to train a Lv.100 by defeating things in the wild, so I can't imagine Super Training being any different.

It'll gain random EVs while leveling. You'll have to remove those first if you want a specific spread.
