In HeartGold/SoulSilver, this is no longer the case but that hasn't been fully documented, AFAIK. The "Saving a lot of data..." still exists in these games, though.
In Generation V, the "Saving a lot of data..." will appear after unlocking all boxes and performing major changes in the PSS.
