Depends on your team and how you handle major threats. Your movepools are equally deep.

Physical: Shadow Sneak, U-Turn, Night Slash, Waterfall (Water Shuriken a shit), Power-Up Punch

Special: Scald/Hydro Miss/Surf, Ice Beam, Dark Pulse, Grass Knot, Extrasensory

It's all up to the rest of your team.

I created two.
Physical has:
Acrobatics
Waterfall
U-Turn
Night Slash

Special has:
Hydro Pump
Ice Beam
Grass Knot
Dark Pulse

The physical works better with flexibility, but the special deals out harder hits. I'm wondering if I should just use U-turn on my special

I'm aware of having two water types, and I was considering not even running a water move on Greninja

This is probably Greninja's best physical set.

If you were to go mixed, I'd suggest Waterfall / U-Turn / Ice Beam / ???. The last slot is for whatever you think your team would benefit the most from. Shadow Sneak hits everything that outspeeds it pretty hard (along with gaining immunity). HP Ground gets STAB and hits Electric mons not named Rotom pretty hard, along with gaining immunity. Extrasensory, Grass Knot and Dark Pulse would just be for coverage.

Meh, kind of. It keeps it from being walled by Steel and Ice types, but it's up to you.

I love Gogoat. Personally I run:
Leech Seed
Horn Leech
Earthquake
Brick Break

His bulk lets him set up Seed easy and you can use protect over Brick Break if you feel like stalling.
