A lot of pokemon became very pale. Charmander is no longer orange but kinda peach colored, Pikachu isn't strong yellow with red cheeks but pale yellow with pink cheeks (even the shiny form has pink cheeks, geez).... and these are just a few examples.

Not really EVERY gen, but Sneasel was having some color issues early on. Before its current colors, back in Gen three, its fur was more black looking. Which was a big, welcome change from that brown fur with pale teal feather things.
Really, only its shiny sprite's colors are consistent.

I really hate what they are doing to Articuno. It used almost white with blue shine, then got progressively darker blue. At first I wasn't really bothered by this, because I figured it's because of the anime, and they wanted to be consistent. At least the shiny kept its original color. But now even that is darker than what its original color used to be. When I look at Articuno now, I'm reminded of http://en.wikipedia.org/wiki/Maeterlinck's_Blue_Bird:_Tyltyl_and_Mytyl's_Adventurous_Journey instead of an arctic bird.

It looked so good in Gen 2. But, well, Gen 2 had the best sprites in general anyway. The color scheme was really nice in those games, and they didn't have that shitty plastic look that's so annoying nowadays.
