The Cena hate, at least the legitimate hate, is because his character is boring. It has been the same character for about 10 years now. It's all up to what they think will make entertaining storyline. So yeah, popularity plays a part. If you're popular, then you're more likely to be used more. For example, there's a smaller guy with a bear named Daniel Bryan who is the most popular wrestler in the company right now. Despite not being a typical big strong guy that you would expect to see in the main event, they still put him in the title picture because the crowd loved him so much and he puts on good matches.

On the flip side, sometimes they decide to push new wrestlers straight into the main event to establish them as championship material straight from the get go. Sometimes it works but most of the time the crowd doesn't buy it and they don't live up to expectations, so they don't get the title.

Most people don't watch Main Event, Superstars, and Saturday Morning Slam and WWE doesn't actually try to put anything significant on those shows when it comes to stories, so I wouldn't look too much into it. Main Event has already passed the point where WWE tried to make it seem relevant by putting important matches on it and instead just does whatever on it like with Superstars.

They did the same thing when Superstars started. I was at the show where they taped the first episode of Superstars and to make the show seem important from the start the main event was Matt Hardy vs Undertaker. If you said that Undertaker was going to wrestle a match on Superstars these days, people would laugh at you.
